Dr. Daniels is a Assistant Researcher with the University of California, Santa Cruz and affiliate of NMFS Southwest Fisheries Science Center specializing in environmental and epidemiological modeling of aquatic systems. As an Epidemiologist and Watershed Scientist, Dr. Daniels combines field and laboratory research, data analysis, and simulation modeling to better understand how environmental conditions impact population health and dynamics. Over his career, Dr. Daniels has applied interdisciplinary skills to investigate a range of research questions, all with a link between water and health. Examples of research include: identifying fate and transport processes associated with the removal of waterborne pathogens in aquatic systems; developing a better understanding of the connection between drinking water, recreational water, and sanitation in rural India; and studying water temperature and salmon pathogen dynamics in the central valley of California to better understand how management actions can impact thermal and hydraulic regimes of waterways and their aquatic ecology.

I work at the intersection of hydrology and water management. I have built and applied hydrologic models – ranging from simple conceptual models to sophisticated integrated hydrologic and weather models – to answer scientific and water management questions. I also work with water resources operations and planning models to better understand how the underlying hydrology of a river system is translated into managed outcomes downstream. While I started my career modeling and helping to manage interconnected groundwater and surface water in Nebraska, I have spent the last decade focusing my efforts on California’s Central Valley.

As part of multiple interdisciplinary collaborations, I am involved in programs assessing ocean variability and climate effects on marine ecosystems. My research interests span oceanography, fisheries ecology to climate change modeling, specifically examining species-habitat relationships in the ocean, predator-prey dynamics, and climate projections on marine top predator biodiversity. My publications have addressed a range of topics from fine-scale foraging ecology of top predators up to modeling the effects of climate change on top predator habitat and biodiversity. In addition, I have co-authored papers reviewing ecosystem management and human dimensions and currently is working on creating ecosystem indicators for the California current large marine ecosystem.

My research group focuses on evolutionary and functional genomics and adaptation to extreme environments. We are interested in understanding how populations diverge and adapt to the environments they encounter. To identify and characterize specific genes and pathways that underlie adaptive change, we combine statistical and genomic approaches with knowledge from organismal and ecological studies. We leverage natural systems to gain insight into basic biological processes, which has profound implications for our understanding of response to changing environments.

My research has focussed on anthropogenic stressors to anadromous fishes. Species such as Chinook salmon and green sturgeon face tremendous challenges in California, where the landscape they evoloved to thrive in has been altered by human development since the gold rush. I specialize in applying technologies that allow us to study organisms that migrate over long distances or are difficult to observe in nature. These include telemetered tracking, acoustic camera and sonar systems, remote sensing and hydrographical data collection. My work has been both field based — chasing the full life cycle of salmon migrating from Sierra Nevada headwater streams out to the Pacific Ocean. As well as laboratory based — studying the physiological effects of water quality on fish using respirometry and swim flumes.

My work focuses on the survival and migrations of imperiled juvenile salmon in California. California is not only the southern extent of range distribution for most Pacific salmon species, meaning California’s environment is often marginal for salmon preferences and tolerances, but furthermore, in the most populated U.S. State with thriving agribusiness (despite being a dry climate), salmonid populations are arguably more at odds with humankind and their impacts here than anywhere else. My particular research focuses are regarding what environmental conditions and habitat features seem to influence survival and migration of juvenile salmon, both directly and indirectly through the top-down controls of various native and introduced predator species.

In my research group we focus on interdisciplinary studies of agro-ecosystems in both coastal California and overseas with a goal of improving the sustainability of current agricultural production systems. To this end our research includes studies of fertility management and nutrient cycling, organic agriculture, ecological approaches to management of pests and diseases, biodiversity and ecosystem services in agricultural landscapes; international agriculture development and resource management primarily in sub-Saharan Africa. In our work we use a combination of on-farm, experimental, landscape and participatory research approaches, with an emphasis on involving farmers in the research process and on extending research findings to a range of audiences.
